Misfire

I have a 2004 RC 51 with 4000 miles recently (in the last 1000 miles)... From time to time on acceleration I will have a Misfire. The only mods i have performed are soft rev, flapper and pair, I also installed Jardine slip-ons.. Is it just an RC thing it's very seldom as well as very random... Help please

do you have a power commander? because when i first got my exhaust with no pc it misfired acouple of times but not much. And when I got the pc it stoped it
