Although they'll bolt up ok... you should check the thickness.
They need to be a minimum of 5mm. Otherwise you could be looking at warped rotors again. (The RC51 is a bit heavier)

I noticed this because I happened to be looking at my 08 CBR1K rotors the other day. I'm planning to use my old set of RC51 track spare wheels, on my 08 CBR1K. The CBR1K rotors are 4.5mm. The RC51 rotors are 5mm. Not sure what the thickness is on the 06 CBR1K, but if they're at least 5mm, you should be ok.

'00-'01 SP1 stock rotors are 4.5mm, and SP2 rotors are 5.0mm when new fwiw (both +/- 0.1mm). I believe Honda did this to address the warping issue.

Service limit minimum thickness is considered 3.5 & 4.0mm for SP1/SP2 respectively.
