My bike blew several CDI's when I first got it, over the course of 3-6 months apart. Honda couldn't find the problem and blamed the Power Commander.
In the end I found out the previous owner had relocated the CDI and in doign so extended the wiring. Where he extended he'd used crimp connectors. What was happening was that sparks would rarely - but sometimes jump between CDI terminals, thus frying it!
So I used shrink wrap and solder and properly insulated every wire. I've not had any problem since and still have a brand new spare CDI unit (SP2).
So if it happens again, check the wiring harness for signs of modification.
And never use crimp connectors when you can solder and shrink wrap!
