1098 for the following reasons.
1. Cheaper
2. Lighter
3. More powerful
4. Better looking

I say see the Doug Polen interview to see just how effective a superbike the 999R is. The 1098 isn't the real world leap it is on paper, no superbike today is.

Since you can get a 999R for the same price as a 1098S:

Both Ohlins ft and rear.
Both forged aluminum wheels.
999R has Ti valves, 1098 S/S.
999R has Ti rods, 1098 steel.
999R cams have over a millimeter more lift.
999R has more magnesium and carbon parts.
999R has adjustable seat, pegs and steering head.
999R has double sided swingarm so is more track friendly.
1098 heads are lighter but crank is heavier and has plastic belt idlers.

Both are within a few HP though the 1098 has a little more bottom end and has shorter gearing so feels even torquier. I personally like the look of the 1098 and choose it as a street bike but still prefer the 999R as a track or race bike. I'm sure the 1098R will be another story.

Stock 999R (blue)and 1098S (red) with full 57mm and 70mm systems. Lost the 999R pick-up signal at 9500 RPM but made 144 also and didn't drop off as soon after 10K.

999R vote here, if you like the style (I do). If you compare the two bikes, the 999R looks like it was shrink wrapped in carbon fiber, where in comparison the 1098 (and 1098S) have a few bits that look...cheap.

Basically any R will always have more cachet than an S model.

I was at the AMS shop in Dallas about a month ago. They had a 999r Xerox and a 1098 on the floor. I still think the 999 is a better looking bike. I can look at the 1098 and walk away but I keep looking at the Xerox.

The best sounding twin Ducati is a 851/888 with race pipes and open airbox. The sound is so deep, you can hear mine for literally miles.

It must have something to do with the spacing of the pipes on either side versus under the seat, because all of them I have heard are like that.

Re: differences in HP. I've seen a dyno graph from BCM that said otherwise. Moderately modded 999R vs. moderately modded 1098S. The old bike came out on top.

Used 999R can go for the upper teens, so I'm not sure the price argument necessarily holds water, either.

edit: +1 to the 851/888 comment.
