Ok, so I have a choice to make. Here are the options.
1. Buy a CBR600RR, R6, GSX-R600 for a designated track bike.
2. Buy BST's for my RC
3. Buy less expensive wheels, rotors, radial brakes etc etc for the RC.

You should be able to find a decent rr track bike for 3-4k. You'll be able to have 2 bikes to track and play around with. Eventually you'll sell and you should be able to get most of the original purchase price back out of a track bike as the 03-06 bikes have depreciated about as much as they are going to.
You could keep your eyes peeled for a set of BST rims for the 2-2.5k mark, but you could be waiting for a while. You'll end up taking a 1-1.5k bath on these if bought new.
Putting more parts on the RC is always nice, but is it as nice as being able to switch between that and another bike? If one is down the other should be ready to go. The RC is a fun bike as it is and unless you are going more for show there isn't a whole lot i'd be putting in it for the sake of improving performance. I think the enjoyment return on dollars spent it makes more sense to go with an rr.
Another vote for a track bike. I'm nervous as hell when I've got my nice minty '04 RC51 on the track. I'm sure that will fade aq bit with time, but I know I'd be more relaxed if I had a dedicated track bike that maybe someone else has dropped a time or two already.
I'd really like to learn track riding on a smaller, already scuffed bike. My daughter wants to learn too. Anyone know what the scoop is concerning 2-strokes? Are they outlawed on US tracks? Wouldn't an NSR125 or a RS125 be nice!

2 strokes aren't outlawed at all in the US. My buddy just bought his 16 year old daughter a 96 TZ125 for the track. I would love to have one myself....that little bike screams!
Back to the original question....I wasn't comfortable putting my mint RC in harms way on the track and bought a nice track prepped SV650. They're great trackbikes....easy on tires, fuel, parts and pretty competitive.

Having had a set of BST's myself, its sex on wheels!
But its also expensive as hell.
Instead, I would get marchesini/marvic/pvm/etc aluminum wheels, armour bodies bodywork, HRC pads and maybe an airbox & intake *if you don't already have them. What ever's left spend on race rubber.
You built the bike for a reason, take the last steps and put it where its meant to be. You can always put your minty street bodywork back on if you want to hit the streets. I say use what you already have. How else will you be able truly benefit from all your performance modifications?

Good replies, thanks. I'm really wishing I would have just kept my GSX-R1000 for a track bike now. I'd already tossed it down the track a couple of times and had extras of everything..... oh well, hindsight is 20/20. I will definately take the RC to the track but I thing I'm leaning towards finding a dedicated track ride. I'll be looking for deals.
Thanks.

I have two other bike dedicated for the track. the biggest mistake I've ever made was taking my RC to the track cause now I don't want to ride anything else. I say get another RC dedicated for the track or do as Stunna says.

number 1 is the smarter choice. Youll run circles around the RC on a well prepped 600. Keep the RC as your fun track bike and the 600 as your workhorse.

AMEN
JETFXR has both an rc and a race prepped 600 and seems to get equal kicks on them both. Me I'm hopelessly in love with mine and building another just like it is only serveral thoulsand dollars away...
I have an idea !!! Why dont you buy my 2000 RC51 thats been in the forsale section for a few weeks now. I want $3K for it and the only thing wrong with it is it sprung a radiator leak a few weeks back and I just haven't had the time to track it down. Could be something simple like a hose. Its heavily modded and only has 25,7xx miles on it. Thats pretty damn good for 10yr old bike.
I might be able to get a minty stock 2001 929RR with 4.5K miles for $3.5.
I thought you were looking for a 600 for the track. Had i known you would take a 1000 i would of told you about my 2003 GSXR 1000 with clean/clear title and 315 miles on it for 4k. Set up for dual use(track/street) and puts down 160-163whp on a supersport build.
Hell, i've even got some Ohlins forks for it as well as CZ rims, rearsets, exhaust, 520 conversion, etc. i could hook you up on a package deal.

3K is the ONLY reason good price but I'm about to throw my new/used r/t forks in the mail for Dan to sort out then find a type2 snorkel then get the underhung rear from Scott then have my seat redone then get a supercell the send the headers back to jethot then get a left sato low mid then mount my cyclecat rearsets then detail the chassis then put the stock tank/bodywork back on then hondapolish the sh*t out of it then go to starbucks this spring and POSEAWAY This bike makes no-sense PERIOD
But holy sh*t does it ever rail turns like no-other
