The swing arm and deep sump motors are the problems. To retrofit them you have to cut/weld - probably easier to just fit the proper exhaust to begin with unless you do a lot of fabrication.
what needs to be changed? Can someone post up a comparison between the 2. I can not find a used system for a 05 but they are every where for a 03-04. i have a guy that can fab anything. I just need to know what to tell him.
You won't be able to tell him what to change - just give him the bike and exhaust and he'll take care of it if he can fab anything. The clearance for the swing arm behind the right rider rear set is different and the exhaust routes completely different under the motor to go around the deep sump.
find me a 05-06 complete exhaust for under a $1000 and I will buy it today. They dont exist. I can find 03-04 everywhere thats why I wanted to know what the big difference is.

They retail for the same price no matter what the year is so I'm not sure why you'd be able to find the early models for $1000 and not the late models. I've never seen either for $1000 - that seems very cheap compared to what I usually see them at.
do a search under craiglook.com it is a listing of all craigslist in the u.s.. Search for ducati 999 exhaust and there are a few on there for well under $1000. I called on a Akrapovic($700 ti) and a termi($500) the other day but all were for 03-04.
