On the older 900SS's the clip-ons are typically mounted below the triple.

I'm not sure what part was hitting the fairing in your case but, if it's the reservoirs you could always mount them to the triple. You'd have to drill and thread the holes to mount them, typically on the bottom, or buy Cyclecats triple which have them already and also get longer hoses from the masters.
