If you are looking for more power, you can always have a 1036 kit installed. It was good for about 12 hp on my 996.
The most dramatic modification you can do is to install lightweight wheels. Buy the lightest you can afford. Once you do, you will kick yourself for not doing it sooner.
Gearing and rotating mass reductions also improve performance and enjoyment, but individually, they aren't as a dramatic change as the wheels. Every change increases the smile factor.
But be careful... its a scientific fact that one ducati modification will lead to two.. which will lead to a third...
